4.26 Race Finishes
b. The officially designated finish line is located at the site
of the scoring/timing transponder receiver loop. The line will be
clearly defined with trackside markings and will be located as
close to the finish-line flagger as possible
Reed crossed the transponder line, that's all that matters, I don't have the rule book from the year the Peick and Kiniry thing happened so maybe it was different back then.
4.22 Race Finishes
b. To be considered as having completed a lap, the rider and his
motorcycle must cross the plane of the checkered flag.
So there you have it, in 2012 the official finish line was the checkered flag, it is now the transponder loop. Debate over.
EDIT
The 2013 rulebook (year of the Kiniry and Peick incident) states that the official finish line is defined as the uppermost leading edge of the finish line obstacle.

I didn't necessarily think that he should have lost his position, but I did say to everyone in the room "huh, that's weird. I thought he had to cross the actual finish line, not just the transponder line".

Yellow Acerbis markers on the left and right of the finish line show where the finish line/timing loop is.
As Reed himself stated, he also didn't know where the finish line was. He must be as dumb as all of us Vitards.
