Can some of you explain to me what the effects are of the engine tuning or going for different characteristics for your engine on the bike handling?

Because we've seen Chase Sexton say that he was more comfortable on his bike, now he was using an almost stock engine (besides mapping). Also in the MXGP I hear rumors that Ducati bikes are changing in handling when they swap different engines.

How much does an engine affect the handling of a bike, is this dependable from manufacturer and frame? In what ways does it affect the handling of a bike?

Engine braking has an effect on how much downward force the front has off throttle. 

This is why certain bikes are good for the majority of people, but pro racers don't like them. You start modifying the power and a good handling bike all of a sudden is hard to corner. Light switch power on a 4 stroke is really bad because it amplifies the lifting/dropping of the front. You can fight it with suspension, but then you loose the comfort on smaller bumps. Smoothing out and filling in any dips in the power is the best way to do it, and it also allows you to run taller gearing. Running the engine at lower RPM is generally better for handling, and each gear can now be more useful, 2nd or 3rd will get you around the track where before you had to shift at most corners and shift again at the straights.

Well junior…when I ride my 450 4 stroke it handles much different than my 125 2 stroke.

Clutch work on the 4stroke is a nice way to mitigate the engine breaking and keep the front end from diving.  Then alittle drag on that clutch mitigate the choppy low end throttle.

I like the clutch.

Faster turns keep that throttle cracked.

Like you are 5. Ok!

Low RPM- Keeps bike more planted like when you are full from dinner and dont really want to move much

High RPM- Makes bike feel light and want to jump and dance around like you just ate an entire bag of cotton candy.

The 4 wheel world has always said that horsepower is the enemy of handling. It's physics and shit. Engine torque, metallurgy, frame geometry, track surface etc., it's all like black fucking magic.

The harder the hit in power the more it upsets the chassis, and suspension. At its easiest explanation power exaggerates flaws in the chassis. You never hear of a slow bike having handling issues.
