The 490s had rubber mounted handlebar setups. I always swapped the 490 top clamps over to my 250s that ran 43mm forks.

Get FMX bars or vintage bend bars. They have a much taller rise than current bends. ProTaper has a chart.

Stem is the same from 05-present. Forks are the same diameters from 05-present on the two strokes. 05 have different internals than the 06+ The YZFs got the smaller diameter upper fork tubes. 2005+ YZ250/YZ125/YZ250X/YZ125X : Upper 56mm 2010+ YZ450F: Upper 54mm 2013+ YZ250F: Upper 54mm

Stock that someone modified to have a Schrader instead of the normal rubber bleeder that you need a needle for. I've modded these and used a Racetech or KYB 46mm valve piston and shim stack along with remote reservoir. You can use just about any modern 46/14mm seal head in them too.

Nice! I didn't think RG3 made clamps for the bigger KYBs AOSS/SSS forks. Or at least I don't see them come up on Evil-bay, only for the older forks.

Bolt up no. But I've made many of YZ or KTM pegs fit the older bikes. I think I had MSR KTM pegs from the 00s on my old YZ465. Usually you just need to grind the a little so that they fit between the frame tabs.

I always scuff up the brake liner with a course porting tool (sand paper on a mandrel in a drill) prior to installing new pads. If old pads get glazed you can refresh them with course sand paper. If neither of those work you may need to arc the pads. I tape sand paper to the liner and then spin...
The carb wing will help a 125 with low end. Most 125 towards the end ran 38mm carbs (same as a 250) to give them that sweet top end over rev. It was at the cost of low end as the velocity through the carb was pretty slow and made them run larger pilot jets leading to poor throttle response...

Shootouts are still relevant, the key is to use the same markers to quantify the bikes. Stock for the most part but setup for each rider. Switching tires and grips to suit a track or rider is good thing along with what suspension setup works for which rider at which level. Multiple skill levels and several tracks would be beneficial to get a sample of which bike might be better suited for certain people. Short, tall, fast, slow is all relevant. Went HITLIS and it works better with a stock head shape. RK Tech Head similar dome to a XC APEX Head with XC dome. (SOLD) Both low miles and worked great just don't need anymore. $200 each located in CT and will ship.
