I bought a new FMF pipe for my bike and its not the right one my bike doesn’t have an exhaust flange just stabs right in After researching I learned that the 00-01 didn’t have exhaust flanges same with the 04-05 do I have a different cylinder head on the bike very confused any input helps.

Does your bike have the electric power valve? From the first pic looks like the 92-01 cylinder?
It's not a 2002-2007 cylinder, looks like the previous generation Composite Racing Valve (CRV) cylinder...
That’s what I’m confused about could it be a head from a previous year? Vin shows 2003
looks like you have the older better motor in the newer better chassis. Its one of those good problems.

A 2001 head won't fit on a 2003 motor, it's likely somebody fitted a 2001 or earlier motor.

I’m not sure it was my dads bike he bought back in the early 2000s that I acquired when he passed away I knew it was a 03 so I ordered the pipe for it then realized something wasn’t right
That's a 2000 or 2001 frame and motor, your VIN number has been changed, the "5" indicated a 2005 model, 2000 model was "Y" 2001 model was "1"...
Bike was likely stolen.
Definitely not stolen I was there when my dad bought it and bike has been registered for the last 20 years

No it was used but it would be hard to believe the guy that sold it to him stole it
You never know what the history was before him., the good new is the statute of limitations on prosecuting receiving stolen property is 3 years.

They had different carbs...
but it may have been replaced.

Your bolded digit is the 9th one and it only has 16 digits total (and you left out the 5).
Count backwards from the 17th digit at the end (3) to the 10th digit (1).
It's a 2001 model.
I think you're right, the only list of US CR250 frame VINs I could find were...

They are missing a character!
They are probably leaving out the 9th character, which is randomly selected to make the VIN unique.
It has the mikuni carb and if anything thats the first part i would change to an airstryker so its probably an 01
What’s wrong with the mikuni carb I pulled it and cleaned it everything seemed to be working properly I was shocked at how clean it was after sitting with old gas for so long
There's nothing inherently "wrong" with the Mikuni, it just tends to be more finicky to jet and sensitive to weather changes (temp, humidity, etc). The keihin is more "jet it and forget it", but in my experience it induces more of a mid-range hit in the power, where the Mikuni is usually smoother and more linear in its delivery.
Since the bike is obviously new to you, I would run what's on there and decide if it works for you.
As for being clean, that's usually due to the premix. It doesn't tend to gum/varnish like straight gas (and using non-ethanol gas helps greatly with that issue).
