You've got a bad ground somewhere

I don't think you have a bad ground, but rather a short to ground in the fuel pump wiring, thus acting in the same way your kill switch works. I would get a meter and a schematic, and measure the resistance in the circuit. Find a good ground for the negative probe to hook on to, then check the resistance on each wire at the fuel pump plug. One wire is the ground and should read continuity, but none of the other ones should. Also possible that the pump is shorted internally. Also, you could physically ring out the wiring to the fuel system and check for a bare wire that may have rubbed against something, and wore the insulation in a spot causing it to short to ground. Good luck. The worst problems are the electrical ones. Before replacing any hi dollar components, take a real close look at those wires.

Every thing you said summarizes the conditions of a faulty ground. Just like I said.

A magnet simply does not just lose it's charge. It takes an equal charge of the opposite polarity to make a magnet neutral again and there's no possible way a motorcycle electrical system could provide this condition. I'm not sure why you would think your magnets are "dead." I would be more inclined to believe the stator pickups are not working properly.
