So does anyone know where the clicking is coming from? The valves are all in spec so I am stumped.

Sound like a piston pin clip has came out to me. The piston pin has slid to one side and is hitting the cylinder. If you are lucky you have not killed the cylinder yet. But I also agree with ridejbi , do not crank it again untill you find the problem.

I found the problem.. The bearings in the exhaust rocker arm are shot. This delayed the timing of the exhaust, thus making it hard to kick, and also making the ticking noise. Unsure on how often this happens, but glad i found it. The look good as does the cyclinder and cyclinder wall..
Post pics of the rocker later.

Question, If you pull the head off do you need to replace the gasket? It was in one peice. I was thinking it was gonna be a fiber gasket, but this one seems to be a lot stronger.

Yes, you need to replace the gasket.
