Are the 2000 and 2006 YZ125 steering stems the same length?

I don't think they are...
The steel framed YZ250s have a long stem and the aluminum framed YZ250s maintained that long stem.
The aluminum framed YZ125 '05+ has a short stem compared to all the YZ250s.
The aluminum framed four strokes have a short stem as well.
I would suggest cross referencing the 2000 lower clamp / stem assembly in the parts catalog between 125cc and 250cc models.
I suspect those old steel YZ125s and YZ250s had the same stem and clamp assembly part number.
If that's the case, you'll know the 125 changed when it went aluminum.
The good news is that the stems from at least as far back as 2002 can be pressed out and exchanged.
So if you're trying to update your forks, you just keep the stem from your 2000 YZ125 and press it into the later clamps.
I have the following on hand that I can measure if you can cross-reference some stuff by part number...
2008 and 2011 YZ125 complete bikes
2002 YZ250 disassembled bike
2019 YZ250 complete bike
2010 YZ250F stem & clamps
Alright here’s what I found
The 98-02 YZ125 lower clamp and stem is P/N 5DH-23340-M0-00 and is NOT the same P/N as the 250s
The 06-14 yz125 and ONLY 2006 year yz250f Lower clamp is P/N 1C3-23340-M0-00 and also is NOT the same P/N as the 250 smoker or 450
I suppose a measurement on your 08 or 11 125 would be helpful but please don’t pull it apart just for me, I don’t have any oem 2000 yz125 clamps but I do have some terry cable clamps that came on the bike that were attached to some old KX forks so who knows what bike that clamp actually belonged to
long story short I got some 06 CRF250 forks for an absolute steal and I’m looking to mount them properly to my 00 YZ125, the Honda stem is just a bit too long (about 10mm) and the stem in the Terry Cable clamps is too large at the base to press into the Honda clamps
I currently have a 12mm washer or plate if you will making up that space but honestly that just doesn’t sit right with me and would like to atleast have some Yamaha clamps on the bike even if I do have to shim the uppers to make up for that 1mm KYB- showa tube size differential

I also found some notes that Yamaha changed the OD of the portion of the stem that presses into the lower clamp sometime around 04 / 05, so that's good to know.“

Keep in mind that stacking different brands of stems and clamps you may get different clamp thicknesses which could cause issues with the stem length.

I have my pal's 2008 YZ125 here to change her fork and shock seals and I have my *2011 YZ125, both are assembled.
Measuring from the bottom of the lower clamp to the top of the stem with a stainless ruler I see 268mm on those bikes.
I have two stems in the drawer, one that I labeled with a sharpie as the original stem from my 2011 YZ125 and the other is from a set of 2008 YZ250F clamps that I put on my '19 YZ250.... Those stems measure about 267.5mm from end to end.
*Currently I have 2008 YZ250F clamps on my 2019 YZ250 and 2011 YZ125.
The 250F Aluminum frame stem is the compatible with the YZ125 aluminum frame.
The YZ250 two strokes from at least 2002 up use a longer stem.
Without disassembling my 250, I measured 275mm from the bottom of the lower clamp to the top of the stem.
Hopefully that helps. Here's a photo with some stem diameters for the 2011 YZ125 stem. The 250, 250F and 450F stems share these diameters back to at least 2002 model YZ250s and at least back to 2005 model YZ125. I bet the diameters have stayed the same since models farther back than those years, but I can't confirm it.
I have run a 2002 YZ250 stem in a set of 2008 YZ250 clamps to do fork swap on my old 2002 bike, so the diameters on the 250 have stayed the same from at least 2002 and match the diameters I posted above for the YZ125.
They usually change stuff like that with a complete redesign of the bikes, so that could be from 2001 to 2002 models, or it could be earlier than that. Looking at your part number cross-reference could be the way to find out.

No problem, I was just babysitting a CNC machine and listening to a podcast tonight, so it's easy to take a few measurements between part changes.

I hadn't heard about that BluCru race. It says June 21st - 23rd on their schedule.
It also says "Invitational" and my phone hasn't rang yet.
I plan to do the amateur days before the national and the Two Stroke Dream Race this year for sure.
Good chance I'll jump into a few of their Classic-7 series races too. The first two rounds are this weekend, but I have plans to help a buddy fix up his track.
