Brand new 24' GasGas MC125 play in shock?

3.1 hours on the clock and I noticed this. I doubt its normal, any ideas on where I should start? Clicking sound plus some visible play where shock connects to frame. Nothing seems out of place.

Seems normal, there is almost always a bit of play in the linkage.  If you are really concerned about the shock frame mount, it would be in the bushings where play would develop.  That is also a pretty common thing, but definitely not with 3 hours on the bike.

The sound is coming from the mount, not inside shock like main shaft nut has come undone?

Since it only has 3 hours, I would take it to the dealer and see what they say.  Maybe they will swap the shock and that will quickly tell you.

I would not accept that as normal. I'd check torque on everything. Also, loosen then re-torque with the bike on the ground (so it is weighted).

If that doesn't help, pull the shock and go from there. Bearings/seals/spacers/etc.
