I put in a new piston and cam chain on my 13 rmz450 but am having a hard time getting the timing mark on the flywheel to match up with the alignment slot on the flywheel cover. The flywheel stops about 1-2mm away from being lined up correctly. Anyone have any experience setting the timing on these bikes??

If your timing marks on your cams are lined up correctly, and your timing mark on your flywheel is only out 1 or 2 ml out, that's' about as good as it gets. A tooth either way would be too much. Turn her over a few times by hand just to make sure everything is good and she should be right to go.

It's doing this with cams out as well. I did throw it back together a couple times with The cams in the proper position and set the piston at the highest point, but it would feel like the kick lever was binding up so I'm guessing the timing was off still.

Sounds like you had one or both of the cams 180 degrees out - this will cause the kickstarter to bind. On most bikes, when the piston is at TDC and the cam dots are aligned with the head, the exhaust came lobes point towards the front of the bike and the intake cam lobes should be pointing to the rear of the bike.

Usually if you are within 1-2mm of the timing marks you are good to go - assuming you get the cams timed right. Usually even from the factory the timing marks on the magneto do not perfectly line up with the case.

Oh is that right? I had the cam lobes pointing at about 10&2 o clock but I did this while trying to hold the flywheel on the line rather than letting it rest on it ended up stopping.
