2020 new rebuild Yz450f has a whining noise coming from clutch side. Everything is new from inside and out. Have taken it apart and checked everything to make sure nothing was over tighten or lose. Any suggestions to what this could be?

Take a look at the cam caps in the head. They will look rough if you have an oiling issue,

New cams. Whole complete motor. Just when we started it the first time it made the noise. Fresh oil nothing cheap to have that issue.

All stock parts. If I could post a video it would be easier to explain.

If it runs past a heat cycle its prob not the top end
If it stops running when gets warm, then not good
Pull cam bridge and check for no oil marks

Have seen cams off by one tooth and bike ran no issue but had whine
got louder upon revving. With cams in right time whine went away
