Is there much difference between the shock on a 98 YZ250 vs an 03 YZ250?

In what aspect? Valving? Physical shock size?

If you are asking if they will interchange, the answer is no.

Well, the situation is that I have a 98 with 05 forks and runs awesome and I have an 03 rolling chassis. So if the shock on the 03 is considered better than the 98 and will fit, I'd like to throw the 03 shock on the 98.

The simple answer is no. Forks are quite a bit simpler then a shock when it comes to feel as they don't require a linkage. Fork length can be compensated by raising or lowering height in the triple clamps, etc... A shock could require different pull rods, different knuckle, length, etc to find what's optimal for the chassis...

Could a 03 shock work better? Yes, but it could also work worse...
