If you bent your fender, that can give the illusion that everything else is out of line. I've done the same thing, lined everything else back up but because the fender was tweaked it made the whole front end look off. Plastic is hard to get straight once it is bent, usually takes heat and nearly impossible to get perfect again. It can be hard to tell when the fender is on the bike, but if you take it off and run something straight along the center line (like a metal tape measure), that will tell. If you have rubber mounted triple clamps, those also move pretty easy in a crash, take the bar mounts off and make sure the rubber cones are set evenly.

Could be the fork legs/axle is just slightly twisted. Pull the forks, re-install, re-install wheel. Check alignment.

When this happens to me I pull the front fender off so I can see everything else and make sure they are good.
-Are clamps straight/in line with each other?
-Are bar mounts bent/twisted?
-Are handlebars tweaked?
-Spin front wheel, is it out of round?

It's really common that the bars or bar mounts will be tweaked on one side (even slightly bent) so be mindful of that throwing things off as well.

I'm going with bent bar mounts.

I had an issue aligning the bar mounts on my yz450f. I tweaked the mounts and since they are rubber I was having a hard time getting them to be perfectly aligned. I eventually left everything a hair tight turned then bars to one side and pulled until it looked straight. tighten everything down and it was fine. I use the top of the fork tubes to sight the bars in and make sure its all even.

On the topic of bar mounts, I've had to remove them for friends to verify. You can see pretty easily if the bolt that mounts in to the top clamp is bent (even slightly).
