I took the rear shock part demo my 1995 cr250. The not on the top of the rod was difficult to get off. Now it looks like the thread is messed up at the top. Any suggestions?

racetech makes a repair kit... I’m assuming you didn’t remove the peen on the shaft before removing the nut.

Those nuts are peened and staked on from the factory. Basically the shaft is mushroomed over the nut to prevent the nut/piston from coming loose. The correct way to remove the nut is to grind the staked portion of the shock shaft off by carefully grinding it on a wheel grinder then removing the nut. After the nut is removed a die it then used to chase the thread to clean it up for reinstallation. If you went full-Monty and just removed the nut, you may have ruined the shaft. I hope it's salvageable but with out pics it's impossible to tell.

I will look and see. The nut had been removed previously by the previous owner.
