I used L3 and R3 to shift in MXGP2 so I did not have to take my thumbs off the sticks. I have not tried to do this in the new game yet but I would think they would still let you.

You need to check line pressure. Low pressure will cause slippage. Your best bet would be to just replace the transmission as these concerns indicate that there is an internal issue with the transmission.
