Ok it's on the bench, but I split it leaving the crank and trans in the right half. Like I always did on the RM's where I lift the shift fork shafts out and remove the forks, gears and gearshafts from there. BUT there isn't shift fork shafts when looking down into the right half. It's the shift fork itself with the built in alignment shaft to the case. The shift fork pins are aligned inside the shift drum and there's no way to remove the forks without first getting the drum out of the way, "so it seems".
Any tricks from here, I've pulled the shift drum actuator plate off with the pawls, but have stopped there. I need a deep 12mm to pull the drum plate off. Of course when I referred to the manual it shows doing all of this from the left case half.
I have lifted and separated the gears on the shaft and can see 2 gears where there's a nice 45 degree edge where there should be a 90 on the shift dogs. It's an 06' and probably time anyway, but damn I got away from the Suzuki's because of this, so I thought. Maybe it's just my little knucklehead.

But yes, like mentioned you have to "assemble" the whole transmission on the bench and then slide it in. Everything has to come in and out together.
I have found that working on the left side is easier on the yamahas.
Did a little shopping and saved $200 by not going with one of the big 3 mail-order companies. Since the local parts manager left and went to work for Tucker Rocky I have gone online about 90% of the time now.
Now another question is it worth putting the crank and transmission into the left side case to re-assemble or deal with trying to install trans, forks and drum all at once in the right side?
