I have a 2007 CR250 and I just did the topend it wasn't blown up. and I went to put a new clutch cable in, pulled the flywheel case cover off and it was half full of trans fluid! with a little metallic residue in bottom. Could this just be a crank seal? or something way worse? Any advice or opinion is appreciated

smoker? If so thats not the main seal. If it was the main seal it would be gas & 2 st oil. Sounds like there is somehow a leak from the trans compartment.

Yeah I'd say your shifter seals. If it's surely trans fluid, you have a bad seal, or maybe a case crack (not likely) that's letting oil from the clutch or transmission into the flywheel side.

where the clutch cable connects to the actuator shaft there is a seal behind there thats probably whats leaking, its easy to change, but they dont usually leak on thier own so check your crank case vent line and make sure its clear after you put a new seal in

What Pete said. It's coming in around the clutch actuator arm. Might have to pull the flywheel to get the arm out.

there is a factory hole in the lower right corner. it looks like its running out from there. shift rod isn't leaking. I guess its time to split cases. Its deffinatley trans fluid. Im worried about the metallic in the oil! well I guess ill split it. thanks

that hole is a vent, look underneath the case and you will see another one , if you need a bottom end refresh then go ahead and split the cases, im not looking rite at your motor but for what you have described you dont need to to fix that leak

Is your case vent hose plugged? How about the seal at the actuator arm, is it seated as it's supposed to be in the case? Crankcase pressure could cause it to pop loose. If your flywheel cavity is that full of oil, I'd be taking a close look at it. As well as your drain hole is plugged.

Like has been said, understand that tranny oil will not come in around the crank shaft and seals. Only fuel is behind there. You could have a leak where the cases fit together but that should be pretty rare. Do what you need to do but I'd clean it out and change the oil and ride it again to see if that is where it is coming from. Any oil that leaked into there would have filled the little void behind that hole and appear to be leaking from there. Good luck.

you were right the shift shaft seal is leaking. I put transfluid in it and tilted it over. there is a tiny vent hole in on bottom of engine that is leaking also

The tiny vent hole probably got full when the ignition cover filled up. You can probably wash it out with carb cleaner or brake cleaner by filling the cavity and leaning the bike over on its left side.
