I bought a 06 rm125 and the motor was clapped out no power and bogged/cut out on top and then tossed the rod. Tore it down and the rod bearing was shot and the left main bearing was eating into the case half. So I bought a complete top and bottom end kit and a new left case half from an 03 different part numbers but it said they interchange. I started it ran it for 5 minutes about 1/4 throttle to seat ring and then went and rode it around for maybe 5 minutes and it started to bog/cut out like before so I gave it maybe half throttle and it ran alright then all of a sudden heard a thunk and it shut down. Put a scope down the spark plug hole and the piston looks fine but the rod is shot. Not sure about the crank and main bearings yet. Any ideas on why it bogs and why it blew up almost immediately in the exact same way

03 and 06 are different cases. The 06 crank position is 2mm lower in the cases. Also, I hope you aren't using a Wiseco crankshaft. They are junk and last about 30 minutes.

I have a good low hour OEM 04-08 RM125 crankshaft if you're interested.

Those hot rods and wiseco cranks are not great quality. I personally don't trust them at all. There is a reason they are half the cost of oem.

Did you check the crank for trueness? Did you lube the bottom end bearing or install it dry? Did you check for clearance on the piston/cylinder? Did you check the matting surfaces of the cases? Did you pressure check it before break in?

The 1st thing is to find out which engine you have because they show different engines like K1,K2,K3,K4,K5 & K6, According to the parts list the main case gasket has 3 different part numbers. And the main cases has 4 or 5 parts numbers.

I understand the cases don't match. But can someone explain the bog/miss/cutting out issue it did before it blew and it did it again after being rebuilt. Also it tossed the rod both times. I haven't torn it down all the way to check the mains yet but the jug head and piston appear to be fine.

That could be a jetting issue or an air leak. Are you sure the intake tract surfaces match where the reeds mount?

I had a 99 rm125 which needed a case also. The reed mounting surfaces were way off. I had to build up one side with an aluminum plate and double gaskets. Not my favorite but it worked.
